After destroying the laboratory, Fine escaped, and shortly after, Lex began to develop Kryptonian powers. The Black Ship later abducted Lex and scorched the ground with Zod's symbol. Fine was present and told Lana that Lex was being prepared so that he could become the Kryptonian vessel for Zod. Meanwhile, one of his copies piloted the LuthorCorp jet that Martha and Lois are on. He shut off the oxygen supply, causing Martha and Lois to lose consciousness.
Fine appeared and told Clark that if he had freed Zod before, then Lex wouldn't have been involved. Knowing Clark's affection for humans, Fine forced Clark's hand by unleashing a computer virus that spread to every major city on Earth, destroying the electrical infrastructure and causing widespread chaos.
Clark had earlier received the Kryptonian dagger from Jor-El to destroy Zod's vessel, but he couldn't bring himself to kill his former friend. Instead, he hurled the dagger at Fine. Upon being impaled by the dagger, Fine gained access to the Fortress of Solitude and released Zod's spirit into Lex's body. With this act, Fine and all copies of him were destroyed and sent back into the Black Ship. Brainiac was still active within the Kryptonian black box, the Black Ship's hard drive.
Zod attempted to use it to alter the Earth's crust, transforming it into a new Krypton by using Brainiac's hard drive to update Earth technology and manipulate the ground into Kryptonian frozen plateaus, until the box was shattered into pieces by a blast of heat vision from Clark.
The black box ended up in Lex's possession after Lex found a broken piece of it in the Luthor Mansion. He hired Dr. Edward Groll to study the hard drive: Dr. Groll found out that it was a very powerful supercomputer and could be used as a weapon if in the wrong hands. Later, the box's remaining active energy was absorbed by the Zoner Baern , turning it into a pile of ash.
Lex salvaged the ashes of the Kryptonian black box and began Project Scion , a LuthorCorp project that focused on researching and combating alien threats. Eventually, the ashes evolved into Brainiac's black liquid form, which was kept in a container along with green kryptonite, as it was alive and self-conscious.
After a battle between Clark and a super-powered Lana, the container was broken and Brainiac was freed. Soon after, he took over the body of a lab technician named Casey Brock.
Sometime later, Brainiac left the body of Brock, who was found in an alley by a LuthorCorp lab half-conscious and speaking in an unknown language. Brock suffered from high metallic poisoning in her blood, due to Brainiac being in her body.
Though it was unknown to others what language Brock was blurting out, Bizarro, posing as Clark, discovered that she was speaking Kryptonian in a code pattern, which was then revealed to be a message. Apparently the message represented an error code as to why the system in Brainiac failed, while also sustaining itself to be rebooted by passing and repeating the code over and over again until the program can learn from its mistake and be fully operative. Brainiac finally rebooted, but only to the point that he could become his human form once again.
He had none of his usual powers and was forced to absorb the metallic minerals zinc, magnesium and iron in humans and animals in order to repair and sustain himself. Bizarro found the disabled Brainiac with the aid of Lana. Brainiac instantly recognized Bizarro as a Phantom and not Kal-El. He was asked by Bizarro how he could fix his weakness to sunlight and told Bizarro to find his creator Dax-Ur.
Brainiac tricked both Bizarro and Clark into locating Dax-Ur, leading Brainiac to find his creator and use the information he obtained from Dax-Ur's mind to repair and upgrade himself. Nearly two months later, Brainiac tracked down Kara Kent and wanted her to come with him for unknown purposes, but was unable to persuade her after a quick fight with Clark.
To achieve leverage over Clark and Kara, he cornered Lana at the Isis Foundation and took control of her. Brainiac used her to be a hostage and to deliver a message.
Lana was alive and aware, but utterly unable to interact independently with the world in addition to being in great pain, a condition similar to anesthesia awareness : only Brainiac could reverse the process. At the Daily Planet , Brainiac explained what was happening to Lana and promised to reverse the process if Kara joined him. He then led Kara into outer space, as they then appear to have disappeared into a black vortex.
As revealed later, Brainiac did not make good on his end of the deal. Brainiac took Kara through the vortex to Krypton before its destruction in , where she tried to send messages to Clark.
By doing this, Brainiac changed fate when Clark discovered that new messages have appeared in Dr. Virgil Swann 's diary that weren't there before. In the past before Krypton's destruction, Brainiac was attempting to kill infant Kal-El, but was thwarted by both Kara and Clark. While Clark placed his young self into his spaceship , Kara stabbed Brainiac and smashed his head with a crystalline block. However, Brainiac survived as well as, when Clark wasn't looking, managed to switch places with Kara using his shape-shifting ability.
Brainiac started to pose as Kara and sent her to the Phantom Zone, taking her form. As Kara, he left with Clark back to their time and learned more about the events concerning Veritas, the Traveler, as well as the secret to control the Traveler. Brainiac, posing as Kara, further posed as a flight attendant on Edward Teague 's private jet and forced Teague to reveal the location of the Orb.
Teague told Brainiac that Lex might have it: afterwards, Brainiac flew off, leaving Teague to crash to his death. When Clark finally found "Kara" at the Luthor Mansion, he took her back to the Kent Farm and asked about her recent actions, questioning her involvement in Teague's death. Though Clark tried to persuade and stop her, "Kara" kicked him away and flew off. Chloe was injured, but Brainiac was considerably weakened and drained of power. Brainiac also appeared shocked by Chloe's ability to resist him, asking her, "What the hell are you?
Clark realized that Chloe was injured and located Brainiac at an electrical plant as he was attempting to absorb electricity to restore himself. During the confrontation, Clark demanded Brainiac to tell him where Kara was, as well as to release both Lana and Chloe from his grip, but Brainiac revealed that Kara was in a place where he'll never see her again and in order for Lana and Chloe to be released, he would have to kill him, which is the one thing that Clark will never do.
In an ironic twist, Clark rationalized that he was not actually killing anyone since Brainiac is a machine and used mass amounts of electricity to disintegrate him. After Brainiac was finally destroyed, Chloe and Lana were released from his influence. It was revealed that, when Brainiac was attacking Chloe, he left within her a part of himself, his computer intelligence, powers and knowledge to Chloe through the use of her healing powers. By absorbing him, Chloe damaged his hard drive body.
Chloe started to display Brainiac's powers but, at first, kept them secret from Clark. When Clark found out , he was concerned about what Brainiac had done to Chloe, but Chloe insisted that it was a gift.
Later, when Chloe went to see Sebastian Kane regarding his knowledge of Clark's secret, she touched him , overloading his body with information she got from Brainiac. After several weeks of her Brainiac infection, Chloe began to lose her memories as Brainiac started to take her over completely. Clark took her to the rebuilt Fortress of Solitude, where Jor-El cured her.
However, Clark didn't just want Brainiac to be removed from her body: he also wanted her memories of his abilities erased in order to free her from the burden of his secret. But as a result of being removed, Brainiac was able to seize and corrupt the Fortress once again, only this time in Doomsday's name and told Jor-El that his son was destined to fail against the ultimate destroyer as the dawn of a new age was approaching.
Brainiac was somehow able to control Doomsday, possibly by using his own unique sound and lure him into crashing Chloe's wedding to Jimmy Olsen and bring Chloe to him at the Fortress, where he inhabited her body once again before smiling upon the creature. Once back in Chloe's body, Brainiac drained all of the knowledge from the Fortress into his own programming and told Davis Bloome, Doomsday's human camouflage, about how he got to Earth and of how he was engineered to be the ultimate destroyer and appear human.
He then taunted Davis' feelings for Chloe by getting close with him before telling him that his feelings were all part of his "human" programming and that they aren't real and that once he has drained all of the knowledge from Earth, Davis will destroy it by fully evolving after 12 days in the Fortress.
Brainiac then traveled to the Daily Planet where he attached himself to the computers and began draining all of the knowledge from Earth, one human at a time. They took Chloe back to the barn where Brainiac awoke before they managed to extract him and then disable him into a solid sphere.
They took the sphere with them to the 31st century, where they planned to reprogram him into Brainiac 5. When Clark questioned if Brainiac was gone, Rokk confirmed that Brainiac was no longer a threat. After two years, Brainiac reappeared in the past, using time manipulation technology, to freeze time and manipulate the memories of the vengeful guidance counselor who carried strong resentment towards Clark Kent for the years she had to spend speaking with meteor-infected teenagers.
Brainiac appeared before Clark: however Clark did not recognize the new changes about his former foe. Brainiac explained that he was redeemed when Clark and the Legion stopped him two years ago and that they cured him of his corruption. He atoned for his past to help the Legion and in the future, is known as Braniac 5. Brainiac wanted to take Clark with him through a journey in time for this was the time where everything changes.
Brainiac took Clark to Jonathan Kent's funeral , telling him that this was the defining moment that he began to blame himself. He showed Clark the fight between Jonathan and Lionel, which brought about his death, assuring Clark that it was Jonathan's choice to protect his son and Clark wasn't to blame for his death.
He showed Oliver Queen in his office at LuthorCorp , in the present time watching the media talking about Oliver's exposure. Because of Clark's silence and distance, Oliver was anxious to receive help and comfort for what he had done. Brainiac took Clark to see Lois watching over her from afar, as she was starting to become unsure about his feelings for her.
He told Clark that he must face the present of what is going on in order to grow stronger in the future. When Clark saw Greg Arkin , an old enemy of his, approaching Lois, Brainiac was trying to instruct the lesson but Clark forced himself upon the ring and was transported to the future. Brainiac managed to find Clark and told him to stop worrying about the past things he has done because as he learned from the future, things will turn out alright.
He took him back to present, where Greg revealed that he had been changed by Clark to be a good man, asking Lois to thank Clark for him. Brainiac then reminded Clark on what it means to be a hero and everything that happened and is happening is proof of it.
He left Clark in the present at the reunion, bidding him farewell. Superman encounters both Lighting Lad and Brainiac 5 after he rescues them from a prisoner spaceship that was plummeting into the city. Their reunion is interrupted by a squad of police battalion. With the aid from Skeets who causes a distracting for the group.
Brainiac 5 brings them to the Legion safe house 47 where Clark now disguised in customary 31's attire explains that he was transported by the flight ring, which leaves Brainiac 5 puzzled as he has no knowledge to Protocol 6 and it wasn't enacted by any Legionnaire.
Furthermore Brainiac 5 explians that New Krypton existence came into being as a result of Clark using the Book of Rao to transport Kandorian army to "Argo" and currently EarthGov is holding Kara prisoner. Kara tells Clark that when she arrived in the future she was welcomed by Brainiac 5 and the Legion and after joining them they launched a diplomatic mission when they discovered Argo, the lost Kryptonian colony, but was sabotaged by someone from EarthGov and that event lead to the start of the war.
In the Legion safe house, Booster Gold asks Brainiac 5 to help him with his broken flight ring but Brainiac 5 seems not to appreciate Booster as a person and doesn't believe that he had ever hard-earned something in his life. Booster actually confirms that by revealing that he stole his Legion ring from a museum in the 22nd century, where he was working and that it was actually Superman's ring he stole.
Brainiac 5 also confirms that except Kal-El's Legion ring Booster Gold has also stole his faithful intelligence, Skeets, as well as his wrist blasters. Booster Gold defends himself by saying that he had to "borrow" those things in order to become the hero he is now and asks Brainiac-5 to check the Legion's historical records so he can prove that he is a superhero too, like Superman.
Brainiac 5 searches the records and finds no data on "Booster Gold", so Booster asks him to try "Goldstar", his previous alias, believing that he might return to it but Brainiac 5 can't find anything again. So Skeets suggests he might went under his civillain identity for posterity so Brainiac 5 searches on "Michael Jon Carter" but the only thing he can find is that he was a player in college football in the 25th century who was ejected from the sport because of gambling.
Booster tries to find an answer on why there is no record of him but Brainiac 5 says that he might never succeeded to become more than a "fake" hero. An insulted Booster gets out of the safe house but Brainiac 5 follows and apologizes to him, saying that he shouldn't had been so harsh on Booster considering his past crimes as Brainiac.
Then he says to Booster that maybe he shouldn't think he needs to have his blasters or his flight ring to be a hero and he should try to make a difference without superpowers taking for example Clark, who had succeeded to be a great hero even when he had lost his powers. Booster then asks him again if he will ever fix his ring and Brainiac 5 gives him a look of disappointment. After a bombing attempt by EarthGov on New Krypton is prevented by Saturn Girl and Cosmic Boy, Imra who holds EarthGov's agents captive, contacts Brainiac 5 and informs him that she is worried about the war procedures escalating.
She also states that if they are not able to maintain peace, they must contact every Legionnaire from all corners of space to hold the solar system together. She asks Brainiac 5 to activate "Legion Protocol Six". Because of Protocol 6 all the members of the Legion arrive on Earth to stop the war. In outer space, Superman and Supergirl meet Brainiac 5 and the rest of the Legion. Brainiac 5 informs the cousins that the Kryptonians have launched an incoming gravity bomb at Earth in response to the attack by Doomsday on New Krypton.
A duplicate of the Kryptonian supercomputer also poses as the recently-deceased Jonathan Kent to try and manipulate Clark into killing Lionel Luthor. He nearly succeeds, only for Lionel to point out to Clark that his adoptive father wouldn't want him to take a life. Clark then hits "Jonathan" with a blast of heat vision and the impostor reveals his true colors. He grabs hold of Clark's neck and gloats he's going to bring Earth to its knees with Clark's help, only for Jor-El to possess Lionel and eliminate the Brainiac duplicate.
Meanwhile, Lex comes to the conclusion that Brainiac is one of the aliens that emerged from the black ship during the last meteor shower, and exposes Brainiac to Green Kryptonite, only for Brainiac, unaffected, to reveal he was only created by Kryptonians. Brainiac forms his arm into a blade and forces Lex to take him to the lab where the viruses are being kept. At the LuthorCorp lab, Brainiac reveals that the vaccine wasn't intended to be used to guard against viruses before injecting Lex with it.
He then sabotages the lab and departs. In "Vessel", Brainiac uses the black ship to abduct Lex from a field, telling Lana that he's preparing Lex for a purpose he doesn't divulge. Clark later learns from Jor-El that Lex has been chosen by Brainiac to be Zod's human vessel, since Zod's physical body was destroyed years ago to prevent him from escaping the Phantom Zone. When Clark arrives at the Luthor Mansion looking for Lex, Brainiac confronts him and reveals he originally intended for Clark to be Zod's vessel but Jor-El's spirit proved too strong in him for that to be possible.
When Clark refuses to release Zod, Brainiac unleashes a computer virus that causes worldwide chaos. Later, when Clark battles a superpowered Lex and hesitates over killing his former friend with a Kryptonian dagger, Brainiac appears and goads him on. Clark instead hurls the dagger at Brainiac who, once stabbed with the dagger, uses the weapon to open a portal to the Phantom Zone from the Fortress and allow Zod's essence to possess Lex.
In the season premiere "Zod", Jor-El reveals to Martha that Clark using the dagger against Brainiac eliminated him and all of his duplicates, but also damaged the Fortress and released Zod. Brainiac was still active within the Kryptonian black box, the Black Ship's hard drive. Zod attempted to use it to alter the Earth's crust, transforming it into a new Krypton by using Brainiac's hard drive to update Earth technology and manipulate the ground into Kryptonian frozen plateaus, until the box was shattered into pieces by a blast of heat vision from Clark.
It was later destroyed and absorbed by the Phantom Baern. In "Wrath", the remains of Brainiac's hard drive turn into a sentient liquid that is accidentally freed during a fight between Clark and a super-powered Lana. In the final act, the liquid inhabits the body of Casey Brock, a LuthorCorp lab technician.
In "Gemini", Lana and Bizarro posing as Clark, who's imprisoned in the Fortress investigate odd occurrences in Suicide Slum, and she shows him Casey, who's in a comatose state and muttering in a language that is revealed to be a Kryptonian code which Chloe later deciphers as meaning that Brainiac is attempting to reboot himself.
In "Persona", Bizarro tracks down Brainiac, who has regained his human form but is severely weakened, forced to drain trace minerals from people and animals. Brainiac recognizes the Phantom and scoffs at Bizarro's desire to remain as Clark forever, but is coerced into helping the doppelganger, who threatens to imprison him again.
Brainiac then tells Bizarro to find his creator Dax-Ur, who's hiding out on Earth, and instructs him to find and use Dax-Ur's shield. Brainiac later takes the form of Lionel and instructs a returned Clark on the use of Dax-Ur's shield. Once Clark activates the shield, Brainiac picks up the Kryptonian beacon emitted by the device and tracks down his creator, whom he attacks so he can drain the information he needs to repair and upgrade himself from the Kryptonian scientist's mind.
In "Veritas", Brainiac appears to Kara in the Kent barn and tries to gain her allegiance by telling her he can help her save her people. Kara refuses, and a brief fight ensues between Brainiac, Kara, and Clark. Before flying off, Brainiac tells the two cousins that, if they had done things his way, no one else would have gotten hurt. In order to force Kara to follow him, Brainiac attacks Lana at the Isis Foundation, sticking probes directly into her brain before departing.
He later uses her to deliver a message to Clark, telling him to meet him atop the Daily Planet building. Kara and Clark go to meet with Brainiac, who appears and reveals what he did to Lana. Brainiac promises to release Lana if Kara accompanies him. Though Kara assents to the deal and she departs with Brainiac, Lana remains unchanged. Brainiac laughs evilly after Kara stabbed him and smashed his head with a crystalline block. In "Apocalypse", Brainiac traveled back through time to the year , prior to Krypton's destruction.
He finds baby Kal-El and attempts to kill him presumably killing Jor-El and Lara before doing so , only to be stopped by Kara, whom he hits and sends flying several feet away. Brainiac insists to Kara that Kal-El will die and that now she will share his fate. Clark then arrives having traveled back through time , but Brainiac easily overpowers him and remarks that Clark is powerless due to Krypton's red sun.
He then throws Clark several feet away and forms his finger into a weapon, only to be impaled by Kara with a piece of Kryptonian crystal. Right before Kara smashes him with a crystal fragment, Brainiac laughs evilly.
In "Arctic", it was revealed that Brainiac did indeed survive his supposed death on Krypton and took Kara Kent's form while trapping her in the Phantom Zone. Brainiac as Kara posed as a flight attendant on a private jet where Edward Teague was riding. She questioned him about Veritas and a device. At first Teague refused to answer her questions but Brainiac punched a hole in the plane wall and threatens to throw him out until admitting that Lex Luthor might have it: afterwards, Brainiac flew off, leaving Teague to crash to his death.
Clark later found "Kara" at the Luthor Mansion and took her back to the Kent Farm to question her recent actions involving Edward Teague's death. During the fight, Clark demanded to know where Kara was and demands that he release Chloe and Lana Lang but Brainiac revealed that Kara was in a place where he'll never see her again and in order for Lana and Chloe to be released, he would have to kill him, which is the one thing that Clark will never do. Brainiac points out that Clark would never kill him, as he needs to do to release them, because it is against his nature.
But, in a defining moment, Clark retorts that Brainiac is not a man, but a machine, and using the nearby power supplies, electrocutes him until he explodes in a blinding flash. After Brainiac was finally destroyed, Chloe and Lana were released from his influence.

After being rescued by Clark and Oliver, Chloe returned to her apartment and used her super intelligence to speed-read the archives of the online version of the Daily Planet and wonders aloud what has happened to her to give her this ability.
Until Chloe got a hand on her new abilities, she chose to keep them a secret from Clark at first. In "Toxic", when Oliver Queen collapsed due to being poisoned, Chloe tells Clark that she has researched the poison and found its origins.
Clark was stunned that she identified the plant, but Chloe brushes him off as she scans a LuthorCorp online database of plants and instantly locates the plant. Clark realized she was speed-reading and was upset that Chloe didn't tell him that she had a new ability, believing that it is the result of her attack from Brainiac.
Chloe tells him that there is nothing they can do about it and she chooses to view the result as a gift. In "Instinct", Maxima , Queen of Almerac, teleported to Earth after receiving a Kryptonian beacon released from the Crystal of Knowledge and was determined to find a Kryptonian mate. Clark showed Chloe a copy of an alien symbol scorched into the pavement in the alley. Using her access to Brainiac's greatly advanced knowledge of the universe, Chloe says it's the family crest from the royal family of Almerac.
Clark showed concern over Chloe's super intelligence as a result of Brainiac, believing that the side effects could be too dangerous and promised he'll find a way to cure her. Clark Kent : I've always hoped my life would be like this.
With Lois and with all of it. I guess lately I've stopped believing that it could actually happen. Brainiac 5 : Well, that's up to you, isn't it? You don't need to worry about the future, Kal-El. You can see that it's just fine as long as you shed the weight of the past. Just next time you decide to defy me, don't strand me back in the dark ages. Brainiac 5 : I'm only here for you. I wanted to slow things down. Make sure you can soak in this special moment.
Clark Kent : And what's so special about this moment? Brainiac 5 : This is the moment that your life changes forever. Brainiac 5 : It's time to move on from the past. Leave Clark Kent to me. Brainiac 5 : [showing Clark the memory of Jonathan's fight with Lionel in the barn] You can't change his fate, Kal-El.
Clark Kent : He was just protecting me. Brainiac 5 : And that was his choice. Whether it happens this day or any other day, Jonathan set his own destiny into motion. You know that.
You just won't let yourself believe it. Why won't you forgive yourself? Clark Kent : He didn't have a choice. He's my father; of course he'd sacrifice anything to protect me. Brainiac 5 : We always have a choice, Kal-El. Your father didn't have to care for you the way he did. Yet still he made that choice every day he was with you.
